As Sandra pointed out, the two sides are symmetrical, and those holes you're describing are "left over" because there's no cross member running between them; if you have a deep fridge cabinet, you'll see how they do get used in that cabinet.
You can use those holes to attach the cabinets to each other, but because of their depth, there's not a lot of "meat" left in the hole - you'd be better of using the other, smaller holes, or drilling your own.
