#1 We had this problem when we used high cabinets to make a china cabinet of sorts. it was in an alcove and if installed on the legs the doors wouldn't open due to an overhang of the alcove. we ended up slapping a piece of plywood underneath the cabinets. it raised them just enough so the doors wouldn't scratch the floor, but there wasn't a noticeable space between the floor and the cabinet.
#2 I don't understand why the top of the wall cabinet won't line up with the top of the high cabinet? perhaps i don't understand your measurements. we have a 88" high cabinet, and 39" wall cabinets and the tops line up perfectly (but we have a 96" ceiling). we installed the base cabinets and the high cabinet first, and then installed the wall cabinet that was to go next to it, so we could make sure it was all level. but that wall cabinet was hung at the exact same height as my other ones. i might not understand what cabinets your hanging either.
My vote would be to make the 88" work. maybe a couple pieces of cover panel would raise it up, and it would look interesting if it was set back from each edge of the cabinet. i mean we're talking 2" here, which is why it's so frustrating hey? i think a minimal board like plywood that you can't see would be best, probably leave you 1" from the ceiling, could you lower your wall cabinets that much? maybe do something up top to fill that 1" above the high cabinet? i'm babbling. too much info, i can't keep it straight. hope it helped though.
