As for the drawers vs regular shelves, specially for the top compartment, I would have drawers. It is a royal PITA having to remove the items in the front to retrieve the items that are in the back. I'm not sure how tall you are, but with the drawers even if you are on the shorter side (I am), it is so much easier to pull the drawer out to retrieve things without needing a step stool.
The only reason I didn't place drawers in the cabinet that holds my liquor is because I am/was afraid that the weight of the bottles would be too much for the drawers to handle. To this day I wish I had drawers there. Perhaps I should weigh all my bottles and determine if the drawers would hold the wieght.

So would you put pull out drawers all the way up and down my 12"w tall pantry? (i..e not regular shelves?)
Also what did you think of the 3 30"h doors and cutting off 2 inches at the top vs. the 39/24/24 plus filler combination?
Yes, I would place pull out drwaers throughout the entire pantry.
As far as which combination of drawers I would use, that's more of personal taste. I would think about how important to you are the doors lining up and how much work is involved in cutting doors down. Folks with hands on experience can provide insight here.
It appears you're getting so much closer at getting that new kitchen. Congrats!
Use a 30" door on the bottom to match the base cabs..... a 39" door on the top to match the wall cabs...and then cut down a 24"h door to 19" for the middle.
And maybe I put a blender or charging station in the middle.
Just as a reminder - you can't cut down a door and still use hinges (unless you get a fancy drilling rig to bore new holes). Cutting down can work if you do a pull out, but it's hard to get a great edge, depending on door style (I'd avoid having the cut at eye-level to give yourself a bit more fudge factor)
