1. Yes, the footboard can be modified, but you really don't want to. To do so would involve some high end carpentry and finishing skills, as well as the tools to do this kind of work. If you need a bed with a low footbaord, Malm is a better alternative, though the colors and design are different from Hemnes.
2. There are four sets of holes on the Hemnes side rails, to be used with different bedding options and thicknesses. Dpending on your mattress, you would probably want to use the 1st or 2nd set of holes on the rails (and also on the head and footboards for the mid-beam brackets).
3. I don't know the exact measurement, but it is high enough to allow for underbed storage.
